A lot of 4003 users have this same problem. I suspect it's just a slight difference in tone or resonance, rather than a volume problem. My 'E' string is still not as 'loud' as the others but it still cuts through in a band situation.
I've tried loads of ways to rectify this: new strings, pickup height, action etc... All to no avail. I've learned to live with it and just enjoy my Rick as it is.
It's still the best bass money can buy. Bar NONE!!!

If you can't raise the low side of the pickup, how about lowering the high side a little?
