Has anyone else had this bother that when the guitar is in the case, it doesn't sit into the grove of the cushion for the neck, so that it then moves with a 'thunk' in the case when the neck moves south, and the headstock hits the bottom end of the case.

What's the fixable solution? Only thing I can think of is attach a Velcro strap on the neck cushion to keep it in place, but this would probably be a lot of work.

Put some foam, a folded towel or similar under the lower horn. I used to do that with my 4001 which had the same problem. It made it stay in Place and a towel is good to have to wipe the neck with after playing.
